There is no single universal figure that counts as "acceptable" across the board, and any supplier who quotes one as a fixed industry standard is overselling. Compendial endotoxin limits are calculated rather than looked up: they derive from route and mass in a given application, which means the meaningful number is the one derived for a specific use, compared against the lot-specific value printed on the certificate of analysis. For a research-use material, the practical standard is blunter — the COA has to report a measured number, the method that produced it, and the sensitivity of that method. Not the word "pass."
Why a sterile peptide can still be pyrogenic
Sterility and endotoxin content are two different questions, and conflating them is the single most common error a buyer makes when reading lab paperwork.
A sterility test asks whether viable organisms are present. An endotoxin test asks whether the wreckage of organisms is present. Lipopolysaccharide sits in the outer membrane of gram-negative bacteria and is released when those cells die or divide. It is a molecular fragment, not a living thing, so killing the bacteria does nothing to remove it. It is also thermostable — routine autoclave cycles that reliably kill organisms do not destroy it, which is why depyrogenation of glassware relies on sustained dry heat rather than steam.
Filtration does not solve the problem either. Endotoxin aggregates vary in size and a membrane rated for microbial retention is not designed to hold them back quantitatively. A material can be filtered, sealed, and genuinely sterile while still carrying a pyrogenic burden.
That burden gets in from ordinary places: process water, synthesis reagents and resins, chromatography media, glassware and vial stoppers, the lyophilizer, the fill environment, and human handling. Water quality is the usual culprit, because gram-negative organisms colonize water systems readily and leave endotoxin behind even after the system is sanitized. Removing endotoxin once it is in a peptide solution is genuinely hard — the peptide and the lipopolysaccharide often behave similarly during ultrafiltration or ion exchange, so removal steps can strip yield along with contaminant. Controlling inputs is cheaper than remediating outputs, which is exactly why manufacturing discipline shows up in endotoxin numbers.
How the assay actually works
The dominant method is the bacterial endotoxins test, historically built on Limulus amebocyte lysate (LAL). Lysate from horseshoe crab blood cells contains a clotting cascade that fires in the presence of lipopolysaccharide. Different formats read that cascade differently, and the format determines what kind of number you get back.

Two older or broader tests sit alongside these. The in-vivo rabbit pyrogen test detects pyrogens generally, not endotoxin specifically, and has been largely displaced by in-vitro methods. The monocyte activation test also captures non-endotoxin pyrogens and is used where that wider net matters. Neither replaces a quantitative endotoxin figure on a batch record.
The harmonized compendial reference point is the bacterial endotoxins chapter in the United States Pharmacopeia, with parallel chapters in the European and Japanese pharmacopoeias. If a supplier cites a method, that citation should name the format and the chapter it follows — "tested for endotoxin" on its own describes nothing.
Where the acceptable number actually comes from
This is the part most buyers have never had explained, and it is the reason the question "what limit is acceptable" has no one-line answer.
Compendial endotoxin limits for parenteral materials are computed from a formula expressed as K divided by M. K is a threshold pyrogenic quantity per kilogram of body weight that varies by route of administration and is published in the compendial chapter. M is the maximum quantity of the material per kilogram delivered within an hour in the application being evaluated. Change the route or change the mass and the limit changes with it. That is why a figure someone quotes from one context is not portable to another, and why a supplier presenting a single universal EU/mg threshold as "the industry limit" is describing something that does not exist as stated.
For research-use material with no assigned human application, no compendial limit attaches to the vial itself. What attaches is the obligation to report honestly. The supplier's job is to give you a measured value, in stated units, produced by a named method at a stated sensitivity. Your job — with whatever technical or regulatory advisor your business uses — is to decide whether that value is fit for what your organization does with it.
Two mechanics govern whether a reported number means anything:
Lysate sensitivity (λ). Every lysate lot carries a labeled sensitivity. A result reported as below some threshold is only as good as that threshold. "Non-detect" with no λ disclosed is an empty statement.
Maximum valid dilution (MVD). Peptides frequently interfere with the LAL cascade — some inhibit it, some enhance it — so samples are diluted until interference clears. The MVD caps how far that dilution can legitimately go, computed from the applicable endotoxin limit, the sample concentration, and λ. Dilute beyond the MVD and you can manufacture a clean result out of a dirty sample. This is why the dilution factor belongs on the report, not just the final number.
Interference is checked with a positive product control: a known endotoxin spike added to the sample, with recovery required to fall inside a defined acceptance window (commonly cited as 50–200%). If spike recovery is not reported, the result has not been shown to be valid for that specific material.
Units matter too. EU/mg, EU/vial, and EU/mL are not interchangeable, and converting between them requires knowing the fill mass or concentration. A COA that reports one without the context to convert to another is doing less work than it appears to.

Reading the endotoxin line on a certificate of analysis
Work through the document rather than the headline. A defensible endotoxin entry shows the lot number and that lot number matches what physically shipped; the test date; the laboratory that ran it; the assay format and compendial chapter followed; the lysate sensitivity or standard curve range; the dilution factor applied and the MVD it was measured against; positive product control recovery; the reference standard used; and the numeric result with units.
The failure patterns are consistent across the industry and easy to spot once you know them. A single COA reused across multiple lots. A COA with no lot number at all. A flattened image scan with no laboratory identity, report number, or anything traceable. "Third-party tested" as a claim with no lab named anywhere in the document. Endotoxin listed as an available add-on test rather than part of routine batch release. And the one that should end a conversation: COAs available only after purchase, or sold separately, or produced on request for a specific customer. Documentation you can only see once your money is committed is not documentation, it is reassurance.
A short, boring practice protects you here — ask for the COA that corresponds to the lot in the box, not the product page in general, and confirm the lot on the vial matches the lot on the paper.

Ask whether endotoxin is part of the standard batch panel or an extra. Ask which laboratory runs it and whether the underlying report is available, not just a summary line. Ask which assay format is used and why. Ask whether COAs are published openly or gated.
